I initially decided to go with the Flip System for cloth diapering, and they are by far my favorite, although they are pretty pricey. The Flip diapers can easily make it through 3 kids. I also have some Econobum diapers which are slightly cheaper but I've found that they will only last through 2 kids before wearing out.
I usually shop at Cottonbabies.com because they offer free standard shipping and usually have the cheapest prices for Flip and Econobum and other extras. I can sometimes find good deals at Amazon.com as well.

I have been super impressed by The Assunta Store. They are based out of China and offer free shipping deals if you spend over a certain amount of money. They have one-size diaper covers that are available in the regular 8-35 lb size and also a newborn size which is awesome if you want to cloth diaper your baby right from birth. The best part about these diapers is that they are WAY cheap and still pretty high quality! I wish I would have found these sooner!
You can also check out Alva Baby cloth diapers. They are the most inexpensive ones I've found so far. They are also SUPER cute. These are pocket diapers. I am not the biggest fan of pocket diapers, so I ended up cutting out the fabric that made the pockets in mine and turned them into just the covers so I don't have to wash every time.

Prices on Covers:
Flip: $13.95 (no inserts)
Econobum: $8.95 (no inserts)
Assunta: $4.99 (no inserts)
Alva: $4.39-$5.19 (inserts included!)
